After cloning Mac OS X my MacBook Pro boots slow

My MacBook Pro hard drive was running out of space. I decided to replace the hard drive with a larger one and clone the OS. I used built in Disk Utility to clone the old hard drive to the new one and the clone process was done without errors.

After cloning Mac OS X to the new hard drive, I found that now my MacBook Pro boots much slower than before but after it boots up everything works as good as before.
