My MacBook Pro hard drive was running out of space. I decided to replace the hard drive with a larger one and clone the OS. I used built in Disk Utility to clone the old hard drive to the new one and the clone process was done without errors.
After cloning Mac OS X to the new hard drive, I found that now my MacBook Pro boots much slower than before but after it boots up everything works as good as before.
If you experience the same problem here’s the solution.
After the clone process is done boot with the new hard drive installed into your MacBook Pro laptop.
Now go to the System Preferences and click on Startup Disk.
A new window will open up and you will see icons of all hard drives currently connected to your computer.
Select (highlight) the new hard drive you just installed to set it up as a primary boot drive. Restart your laptop.
Now the Mac OS X boot time should get back to normal.

I want to clarify that this is what happened to me. I cloned the internal drive into an external one to have a backup. I installed a different version of MacOS, didn’t like it and went back to the old one by restoring the internal drive with the backup. Everything was working well and fast as usual boot the boot process took a while to display the Apple Logo. It seamed as if the system was having a hard time finding the boot drive. I did what you suggested in this guide and was immediately fixed 😀
